Will 28 mm miniatures work with 25 mm or will they stand out and the other minis will look small

They'll work fine.

Hero miniatures in LOTR are 28mm while normal troops are 25mm, and I can't tell the difference.

28mm models look a little larger, but not enough to be a problem.
It's like the difference between some soldiers being 6'4" and others being 5'10". Myself, I think it adds some nice variety & is very helpful with some of the units, such as Uruk Hai & Dunedain.
